Where I can manage my additional DNS settings without them being overwritten by Plesk?

Answer

Additional DNS settings can be added and managed in Plesk at Tools & Settings > DNS Settings > Server-wide Settings > Additional DNS settings page.

As a result, the composed additional DNS options will be saved into named-user-options.conf file:

For Debian-based it is /var/named/run-root/etc/named-user-options.conf
For RHEL-based it is /var/named/chroot/etc/named-user-options.conf
