This functionality is not yet implemented in Plesk.
The feature request for domains can be voted here: Allow disabling of Let's Encrypt on a domain by domain basis
The feature request for service plans can be voted here: Add "Let's Encrypt" as an option in Service plans
The top-ranked suggestions are likely to be included in the next versions of Plesk.
