There are two domains in the subscription, after applying "Disable unused scripting languages" WP toolkit still shows it as unsecure.
This is a bug in WP Toolkit with: #EXTWPTOOLK-2323
The issue has been fixed in Wordpress Toolkit 3.6.0. Make sure your extension is up-to-date, if not do an update and try to secure again.
As a workaround:
1. Manually disable "fastcgi" and "cgi" options under Websites & Domains > Hosting Settings for all the domains under subscription.
2. To update status in WP toolkit run security check "Disable unused scripting languages" again
