Answer

For Plesk 12.5 :

To reconfigure one website:

 plesk repair web example.com

To reconfigure all websites:

 plesk repair web -domains-only

For earlier Plesk versions on Windows

To reconfigure one website:

"%plesk_cli%\\repair" --reconfigure-web-site -web-site-name example.com

To reconfigure all websites, create a list of all domains and reconfigure them one by one:

"%plesk_bin%\\dbclient.exe" --direct-sql --sql="select name from domains" > С:\\domains.txt

for /f %i in (C:\\domains.txt) do "%plesk_cli%\\repair.exe" --reconfigure-web-site -web-site-name %i

For earlier Plesk versions on Linux

To reconfigure one website:

# /usr/local/psa/admin/sbin/httpdmng  --reconfigure-domain example.com

# service httpd restart

To reconfigure all websites, create a list of all domains and reconfigure them one by one:

# MYSQL_PWD=`cat /etc/psa/.psa.shadow` mysql -u admin psa -Ne"select name from domains where htype='vrt_hst'"> /root/domains.list

# cat /root/domains.list | while read dom; do /usr/local/psa/admin/sbin/httpdmng --reconfigure-domain $dom && echo "$dom is OK" ;done
